In Rule <T7>, it is stated that "Qualfication Matches follow the Qualification Match schedule." Does this rule prohibit tournaments from choosing to not run all of the qualification matches on the schedule?

Not necessarily. There are many extreme circumstances that could result in an Event Partner making changes to the Qualification Match schedule with REC Foundation approval. We will update this rule to state this more clearly in the June 14th Game Manual update.
