SC5 says you can have a maximum of 3 stacks in the triangle shaped goal. Does that mean you can get 3 separate matching goal bonuses from 3 stacks in the same corner goal?

That is correct.

As stated in <SC6>, "Each Stack can earn a maximum of one (1) Matching Goal bonus." Using your example, each of the 3 Stacks in the Triangle Goal that meet one or more of the criteria listed in <SC6> will earn a Matching Goal bonus.
